The BBC iPlayer simply uses the last input used. For example if you watch Digital TV and then go to BBC iPlayer you will find it is using the Digital TV picture settings.It makes no difference on my KD-55XE9305 as I use the default standard settings for everything which I find are the best for me. It doesn't really matter as the eyes get used to any setting. I can understand why you notice if you have different settings for each input.
